Summary

Illumina's Q3 2026 non-GAAP operating margin hit 25.0% excluding tariff refunds, above its ~24% guide, with full-year guidance at 23.6% and $378M free cash flow.

Illumina's Q3 2026 operating margin reached 25.0% excluding one-time tariff refunds, above the company's earlier guidance of about 24%. Illumina reported results for the third quarter ended September 27, 2026 in an earnings release and on its earnings call on October 29, 2026, and the improvement in profit conversion arrived ahead of any acceleration in revenue [1][2].

Going into the quarter, three questions mattered most. The first was whether clinical sequencing consumables could offset weakness in research markets. The second was whether the NovaSeq X placement wave would continue into the second half. The third was whether a higher consumables mix could offset memory, freight and tariff costs and lift the operating margin from 22.5% in the second quarter to the roughly 24% the company had guided [3][4].

The third quarter confirmed the margin case. Excluding tariff refunds, the non-GAAP operating margin was 25.0%, and the company set full-year guidance at 23.6%, the top of its prior range [1]. The consumables and placement questions broadly matched the earlier view: sequencing consumables grew about 6% year over year and NovaSeq X placements exceeded 80 units, but the company did not disclose the quarter's clinical consumables growth rate [2]. Overall, profit conversion and cash generation came in better than expected, while growth stayed on its planned path.

Illumina is the world's largest DNA sequencing platform company. Its customers include clinical testing laboratories, genome research centers, academic institutions and pharmaceutical companies [5]. The company sells sequencers and then supplies reagents, flow cells and other consumables every time a customer runs a test; consumables were about 74% of revenue in 2025 [5]. That makes consumables volume and product mix the main drivers of the gross margin.

Operating margin reaches 25% excluding tariff refunds

The third-quarter operating margin beat the company's earlier guidance of about 24%. Excluding tariff refunds, the non-GAAP operating margin was 25.0%, compared with 24.5% a year earlier and 22.5% in the second quarter [1][3]. On the same basis, the non-GAAP gross margin was 69.4%, up 1.2 percentage points from 68.2% in the second quarter [1][3]. The company also set its full-year non-GAAP operating margin guidance at 23.6%, the high end of its previous 23.4%-23.6% range [1].

Both gross margin and operating expenses contributed. On the company's basis, non-GAAP operating expenses fell from about 45.7% of revenue in the second quarter to about 44.3%. Of the roughly 2.5-point sequential margin gain, about 1.2 points came from the higher gross margin and about 1.4 points from the lower expense ratio. Management attributed the improvement to cost discipline and revenue growth [2]. The share of consumables in total revenue cannot be calculated from this quarter's disclosures, and the separate effects of memory, freight and tariffs were not disclosed, so the exact contribution of product mix remains unclear.

Why the tariff refund is excluded

The tariff refund is a one-time item that has to be stripped out. In the quarter, the company recognized a benefit of about $79 million from IEEPA tariff refunds as a reduction to cost of revenue, and reduced revenue by $37 million for the portion it expects to credit to customers [1]. Including the refund, the non-GAAP operating margin was 28.8%, but that gain does not reflect operating change, and the company excludes it from its comparable figures [1]. Excluding the refund, non-GAAP operating profit was $292 million, compared with $265 million a year earlier, so profit grew faster than revenue [1].

Cash generation improved alongside margins

Cash generation improved alongside margins. Third-quarter operating cash flow was $419 million and free cash flow was $378 million, compared with $284 million and $253 million a year earlier [1]. The release describes the tariff refunds as "expected to be recovered" and does not say whether the quarter's cash flow includes any refund cash [1].

Conclusion

This quarter mainly updates the view on profit conversion. Consumables growth and cost control together pushed the operating margin above guidance, and cash flow improved with it. Consumables revenue grew a little faster than in the first half, the NovaSeq X share of clinical volume held at about 78% so price dilution did not speed up, and placements stayed high; management said it saw no evidence of pull-forward demand [2]. The fourth-quarter operating margin of about 25% and the full-year 23.6% remain company guidance, and high-single-digit revenue growth in 2027 remains a management target [2]. The next tests are whether the gross margin excluding tariff refunds holds near 69% in the fourth quarter, what further disclosure shows about clinical consumables growth and the order backlog, and how regulatory uncertainty in China develops.
